A real native or PCI connected parallel port is used for those applications because it is to this day the lowest-latency standard way to do I/O on a PC, though getting that access requires doing some invasive things to the host OS (Hence the Windows version restrictions in Mach3 and need for an RT patched kernel in LinuxCNC).
